It's probably just a bit of arse-covering by the manufacturer and it'll be fine if you connect it with the battery still on the car.

FWIW, I've got an Accumate charger which works fine, I often connect it to the jump-start points under the bonnet as I can't open the boot when the car's in the garage. I did have a CTEK that came with the car, but it died.

I bought the brand new ctek mxs 5 last night so I can hook it up without having to disconnect the terminals. £61 delivered for a quality piece of kit, I decided not to risk a LIDL £12.99 unit on my car

No, I don't. If I had to bother disconnecting them each time, battery would last much much longer anyway, hence losing the convenience of the charger.

Due to my current garage situation, i'm going to have to remove the battery from the car and charge it in a different room . Have not done this before. Will it be straight forward when I put the battery back in in a few months, or am I gonna get warning lights or something? Presumably its no different to temporarily disconecting the battery when working on the car??? Have done this before but only ever for an hour or so.
